New Gun Parts
After you start Disc 2, be sure to visit a shop in order to pick up the three new gun parts that'll be available. The Sniper is essential for fighting bosses and other enemies with weak points, and the High Vulcan is excellent against most other things. The Berserk Leech really isn't that useful, but you may as well buy it too if you've got the cash.

Palmer Amulet side quest - step one
 When you return to the Caravan at the beginning of Disc 2, try speaking to Fei, the quiet girl in the left-hand yellow tent. If you talk to her repeatedly, she'll gradually become friendlier towards you, and she'll eventually start saying things like "I'm no longer afraid of the outside world. It's the same world you're in." Doing this will make a difference later on.

Dragon Bible
While you're at the Caravan at the beginning of Disc 2, try talking to An'jou, the hunters' leader; he'll be gutting the carcass of a monster outside the tents at night time. After exchanging a few words, he'll give you the Dragon Bible.

Verato Pipe side quest - step one
 Another thing you can do while at the Caravan is begin the Verato Pipe side quest. Visit Raul, the hired hunter, who'll be sitting behind the yellow tents at night; if you talk to him for a while, he'll eventually ask if you'll do him a favour. When you agree, he'll give you the Verato Pipe, and request that you try to find survivors of the village where he came from.

Ship Report, Bible 2, Dragon Book 1 and Zoah Bible
 When you reach the Village of Zoah, you'll find a small shop in front of the gates where you entered the settlement. Enter the shop and talk to its owner, Jared, then try examining the books on his shelf. Jared will let you take a document called the Ship Report, and if you keep examining the shelf, you'll also pick up Bible 2, Dragon Book 1 and the Zoah Bible.

Dragon Book 2 side quest - step one
 There's a raised area to your left as you enter Zoah, and if you follow this around you'll come to the house belonging to the village's gatekeepers. If you go in there during the daytime and talk to Abner - the fat gatekeeper - repeatedly, he'll soon ask if he can borrow 100 dynes from you. If you lend this money to him, it'll make a difference later on.

Gem Lens
Outside the main entrance to Juba's bar there are two wooden poles, which stand between some trees and a stockpile of Zaal Nuts. Examine the poles and you'll pick up the Gem Lens, a useless but fairly valuable item that's worth 1000 dynes.

Verato Pipe side quest - step two
Visit Juba's Bar during the daytime and you'll find a girl working there, whose name is Jael. If you received the Verato Pipe from Raul at the Caravan, Jael will reveal that she is a survivor of Raul's village, and she'll accept the item from you as a gift.

South Park Reference
You'll notice that Juba's bar has an upstairs area, where a few tables and chairs are scattered around. The tables have writing scrawled on them, which you can read by examining them; bizarrely enough, one of them carries the South Park quote "They killed Kenny".

Free Tri-Burst from Radgam
 During the day, go to the house of Radgam the hunter; it's connected to Juba's bar, on the far side of the building. After introducing yourself to him and examining the gun he has in a shrine, keep talking to him, and he'll eventually give you a quiz on various aspects of the game so far. Answer the questions correctly and he'll reward you with a Tri-Burst gun part.
For reference, the correct answers to the quiz are:
Against Baldor, where is it safe? - Back.
How do you kill a Lathum? - Find its hidden weakness.
What makes a Nanyd Swarm scatter? - Kill the Queen.
Name a characteristic of the Lazara? - Dodges lasers.
Which do not live in the valley? - Hoppers.
What is summoned by a Pludger? - Nanyds.
What is the Horned Stryder's attack? - Paralyzing shard.
Magnata or Gelata, which is stronger? - Magnata Urchins.

Free Elixir Medis from Juba
The first time you go to Juba's bar and approach Juba himself, he'll ask you to buy a drink before he talks to you. When you do, he'll ask you if the drink is good; be sure to say "yes", as he'll give you a free Elixir Medis if you do.

Amirkhan Ring
 At night, go through the dry well outside Radgam's house. You'll end up in a locked yard in the Holy District, an area of Zoah that you'll not visit properly until later in the game. Go into the building there and you'll meet Bezer, a disillusioned young boy, who'll give you the Amirkhan Ring. This is another useless but valuable item, worth 2500 dynes.

Verato Pipe side quest - step three
When you've given Jael the Verato Pipe, return to the Caravan and tell Raul the good news; he'll give you 1,000 dynes as thanks. When you reach Disc 3, you will also find that Jael has arranged for you to have a discount at Juba's bar; you'll only be charged 10 dynes per drink, instead of 20. (Remember that Juba will only ever talk to you after you order.)

Palmer Amulet side quest - step two
 After Paet directs you to Uru, return to the Caravan during the day and visit Fei, who'll be washing a Coolia behind the yellow tents. She'll give you the Palmer Amulet, and in return you can give her the Amirkhan Ring or the Gem Lens, if you picked either of those items up in Zoah. Oddly enough, the Palmer Amulet doesn't actually do anything.

Dracolyth
 Of all the hidden enemies, Dracolyths are probably the easiest to find. If you fly around Uru's Sunken Southern Ruins, they'll ambush you like normal enemies, only less frequently. You might recognise them from Episode 1 of the first Panzer Dragoon game.
Dracolyths are not a hard enemy to defeat either, but it's generally best to use a berserk technique so as to guarantee yourself an "Excellent" grade. Simply keep behind the group until you have two full gauges, then wipe them out with a Holy Sphere berserk technique.

New Item Boxes at Uru
After you defeat Drenholm, the sub-boss of Uru, be sure to open the new item boxes that appear around the area; they can be found hanging from the strange artefacts that look like white discs suspended from black stems. In the Sunken Southern Ruins there are four of these in the centre of the area, and another two near the entrance to the passage. (You'll need to return here later when you have a laser rank of #4 to open the one nearest the tunnel mouth, though.) A few more new item boxes can be found in the Deep North: there are three to the west of the passage exit, and another four to its south.

Plasma Vortex
 After the battle with Drenholm, you'll also find that the two dark locked doors in Uru's Passage have opened. Through these doors you'll find two new corridors, and a simple puzzle involving a switch and another locked door. In the area beyond this final locked door you'll find the Plasma Vortex, one of the hidden "Extra Class" berserk techniques.

D Unit 06
When you return to Uru's Deep North after the battle with Drenholm, you'll find that the massive Black Ruins are raised above the water. The sixth D Unit can be found in an alcove beneath the northern arm of the raised structure.

Hunting Scythe
When you're exploring B2F East and B3F East in the Underground Ruins of Uru, you'll enter a room containing the remains of prototype dragons, and shortly afterwards you'll activate a switch that fills Tanks #1 and #2 with water. This will allow you to ride over those "tanks", which are actually the gaping holes on B2F East.
 Tank #1 can be found in the southwest of that floor, and it leads to the next area, the Underground Dome. Before you cross it though, be sure to visit the small room beyond Tank #2; this can be found to the north, on the way to the room where the prototype dragons were. Inside you'll find the Hunting Scythe, another "Extra Class" berserk technique.
